Several colleges, including Notre Dame, Stanford, and UCLA, expressed interest in recruiting Judge as a tight end for their football teams. However, his preference was for baseball. He was selected by the Oakland Athletics in the 31st round of the 2010 Major League Baseball Draft. Instead of signing with them, he chose to pursue his education and baseball career at California State University, Fresno (commonly known as Fresno State), where he joined the Fresno State Bulldogs competing in the Western Athletic Conference (WAC). In 2011, Judge was a member of the Fresno State team that secured victory in the Western Athletic Conference (WAC) Tournament, earned a spot in the NCAA Division I Baseball Tournament, and shared the regular-season WAC championship. His outstanding performance earned him recognition as a Freshman All-American by Louisville Slugger.

He also clinched victory in the 2012 TD Ameritrade College Home Run Derby. During the summer of 2012, he took part in collegiate baseball while playing for the Brewster Whitecaps in the Cape Cod Baseball League. In his junior season, Judge led the Bulldogs in home runs, doubles, and runs batted in (RBIs).
